I am just working through the tutorials given to me with the above and have many questions. But to start with would I be correct in saying when you assign the measuremnt axis in the equation editor that the Z axis at each point relates to the orientation of your acceleromter or whatever when taking the measurements? So you have to set up the z to conform to whatever direction you took the measurement?

Yes, HVA or XYZ at each measurement location. While standing at the back of the machine, looking toward the machine, the right hand side is positive and the left hand side is negative, depending on how you mount your sensor.
So if you collect Z and the sensor is pointing away from you call it positive Z, while standing in the same location and the sensor is pointing toward you then it is a negative Z.
